Replacing reference with aligned reads

Hi! I have a nanopore genome assembly and I have aligned my illumina genomic contigs to it. I want to know what is the best program that I can use to REPLACE the nanopore assembly sequences with the corresponding illumina genomic contigs aligned to that part of the assembly. Is it just Pilon or there is something a bit faster out there? Thanks!
