Snps, CNVs and genomic coordinates

Hi All,

If I have an rs in a gene FCGR3B , rs199890941. What happens if I have a CNV occurring in the same gene too? How do I consider the genomic location? I am confused.

The coordinates are relative to the reference genome. Could you be more precise about your confusion?
