low expression gene in RNASeq
How everyone,
I have recently got a RNASeq data. The mRNA level of my target gene is extremely low though the phenotype is very strong. All the change trend is consistent with qRT-PCR test, indicating the analysis pipeline should be fine. The knockdown is achieved through introducing shRNA and no off-target can be found through prediction. I am wondering why my mRNA is so lower for this gene?
It will be really appreciated if anyone can give me any idea!

I don't get it: you knock-down a gene, it has really low expression, it is in accordance with qRT-PCR, so... what is the problem? What is at odds?
On a related note, we have no idea of how low is "extremely low".
