How to get pre-mRNA sequence for analysis using mutation information?
I have mutation in VCF format( chromosome, position, ref, alt...), and I want to analysis how the mutation will affect RNA folding and so on. As a gene may have several transcription, so how could I get correct (reasonable) pre-mRNA sequence for analysis?
