Is there anyway to run Prottest3 to several alignments at a same time?

Dear All

I am trying to determine the models of best fit, for mrBayes analysis of proteins, I am using prottest. The tool is quite easy to use for single alignment at a time, but I would like to analyze my 1500 alignments, but I have no idea, how to process. In help file they mention something about cluster execution but I didn't understand much. I guess it might be easy to execute but I am not getting any idea. If possible give me some advices.

If you have access to multiple cores then you can run initiate multiple processes with multiple threads each with -threads option.
