hi, i am novice in Plink, does anybody know why over 200 samples were classified into 0 cluster (i do not think they have been clustered...) ? My data format is made properly as i successfully calculated ld in plink, but i am not quite sure what is wrong with cluster and pca option is not available either.
Just a guess, but many clustering programs I have seen reserve cluster 0 for all the elements that properly speaking are singletons...
