High FPKM values for bacterial genes

I mapped RNA-seq reads to a bacterial genome and found most genes have a much higher expression level than eukaryotes. Is that due to the small genome size of bacteria?

Genome size has nothing to do with gene expression. How do you compare gene expression between bacteria and eukaryotes ? Are you comparing gene to gene (Only orthologous) or you are talking in general ?
