I would use tblastn. Since you're reverse translating you would have to deal with multiple codons per residue, so easiest would be to search for the actual gene sequence itself in a translated blast search. You can use blast from within your favourite coding language by tapping into the NCBI's API or dare I say it use their website if it's just a single query.
