How to calculate nucleotide diversity and Tajima for synonymous and non-synonymous sites separately?

I use Dnasp v.5 to calculate nucleotide diversity and Tajima's D for synonymous and non-synonymous sites separately. However, my samples are over 1000, Dnasp v.5 CANNOT calculate the standard deviation for nucleotide diversity and p value for Tajima's D. How to calculate nucleotide diversity and Tajima for synonymous and non-synonymous sites separately by other software? Thanks!
