Isoforms or Duplications

Hello, I have got cuffdiff output using the tuxedo protocol and now the gene has some duplication or isoforms. By saying duplication, it does not have the same expression value, only the gene symbol is same. I was wondering whether we should consider those duplication for further analysis..!!?? Please share me some tips to work with such hindrance. Thanks in advance
