bwtool Alternative tool

Looking for a tool that will count DNase cutting events in windows centered around motif occurrences in the genome. Have those occurrences as outputs from Fimo in a GTF file. Please let me know if you guys have any thoughts. Thanks!

computeMatrix and/or bamCoverage from deepTools presumably, depending on the exact nature of the data.
