Hi, I'd like to recreate the following figure for my data. I can think of multi-step, longer way to do it, but I wanted to ask if there is a program of tool that might help me create it more efficiently?

Excel from the 2010 edition onward can accomplish something like your figure pretty easily.
There's also SigmaPlot, which is what I used before I became proficient with d3.js and matplotlib. This figure actually resembles a standard matplotlib product to me.
Tableau is great too, but probably overkill for this particular type of figure.
EDIT: OK, so you changed the subject line to make the question about the data, not the visualization. I recommend checking out bedtools closest.
