If I recall correctly the eland extended format contains the reads before the quality filtering (Chastity) therefore may contain reads that are not useful. I also thought that the outputs were identical over all these files, no?

So just use the output that you get and forget about the extended file it has nothing useful in it (and that's why is not included anymore).
