i want to do docking of a genes response element with a ligand . so how to do this docking with autodock tool and where will i get pdb format of a dna sequence to use it in autodock.

The make-na server (http://structure.usc.edu/make-na/server.html) will allow you to generate DNA structures in PDB format that you can use for docking.
