Fastsimcoal generates simulated data. Not an expert but I would not be very comfortable with using transcriptome data for demography as accurate SNP calling is a challenge (uneven coverage due to differences in expression, errors in RTPCR, allelic imbalance etc) and exonic regions are under selection.
