Protein Domain Ontology
I am looking for ways to get started on the following:
Input: protein sequence or open reading frame nucleotide sequence 1. find all domains in the protein sequence 2. for each domain, map it to domain ontology 3. compute the distance between 2 ontology terms
can anyone provide hint?

Maybe I am missing something, but what ontology do you want to use in first place?
Gene Ontology, I actually found something that maps domain to ontology http://supfam.org/SUPERFAMILY/dcGO/background.html This maps domain to its corresponding biological process or other ontology. But I have yet to figure out the other steps
