What is the best database ID to map a protei ID list ?

Hi guys;

I wanna map all of the protein IDs I have to a unique ID type. I tried to map them to pubchem ID however while doing that I received some errors; so is there any other option to map all of them to another ID type ? However the task should be completed programmatically not manually.

Have you tried BioMart? You can convert IDs from one source to another (among many sources), so perhaps you will find the sources you are looking for there?

Unique id means? protein IDs are already uniq ids. If you want to convert your protein IDs to other database IDs like ncbi gene ID, ensemble gene, protein or others you can refer biodbnet or gprofiler

You can also use UniProt's IDmapping service at http://www.uniprot.org/uploadlists
