Compare two sets of sequences generating similar PWM (logos)

Hi,

I have two sets of sequences I want to check if they contain similar motifs. I have generated PWM logos with both sets and results are similar but I would like to apply some statistical test that actually describe motif occurrence similarity between both sets.

You can use meme: http://meme-suite.org/tools/meme It has a web version but you can also download the command line tool.
