Variation between different biological replications of chip-seq

Hi all,

In my chip-seq, I see high variation between biological replication of same treatment. Also, some times centre of peak for biological replications of the same treatment alters slightly which makes finding repeating peaks difficult. Can anyone suggest me a paper discussing considerable variation between peaks of biological replications? Does anyone has a strategy to deal with this matter?

How much variation? Are you looking at histone modifications or transcription factors?
