Do multiple sequence alignment according to the score matrix

Hi,

I have a score matrix that I made using my own way for some sequences. For the testing purposes I need to check whether the function I used to obtain scores is correct or wrong.So is there any tool for build the guide tree and after that do multiple sequence alignment, after giving the matrix score as input parameter?

Hi i found UPGMA to create relevant guide tree giving score matrix as the input. But can any one know a tool to do multiple sequence alignments after giving guide tree as the input

Multiple sequence alignment tool Clustal-Omega can take --guidetree-in as input and can generate MSA based on that.
