In need of a biological advice:

Used Vienna package to calculate nucleic acid mfe (sequence of interest + flanking 1000bp(local background)) -> sliding window -> measuring mfe's -> Results: plots & tables of mfe.

From plots I can clearly see "interesting" pics but I need some kind of specific statistics or at least an article to compare/ evaluate all those ups and downs.
