@Jean-Karim Heriche I am more into second answer of yours but I don't know if the peptide search is for any type of MS or specific
search peptide through available data bases
I have two small questions
Is there any list of all peptide search based on mass spectrometry ? Is this matter which type of MS you used for this peptide search? for example if you have MS1 or MS2 types data, can you search to any available database ?

I am not sure I understand the question. Do you want a database of peptides identified by mass spectrometry ? If so, have a look at PeptideAtlas or Proteomics DB. Pride is a proteomics data repositories and you will also find peptides in the data sets but you'll need to access them using project accession. Or do you want to do peptide identification from your mass spectrometry data ? If so, have a look at this post.

If you have a small set you could search using Mascot:http://www.matrixscience.com/search_form_select.html
