[Threshold Vs Consensus Length] What Does The Threshold Of 70% Or 0.7 Mean In Msa?
Of course, this threshold considers the positions in the alignment that have less than 70% identity as 'X'. However, if we take the consensus out of the alignment using different threshold values, the length of the consensus varies accordingly. Therefore, it certainly has something to do with the gapped regions. Could anyone please explain me how the gapped positions are addressed by the threshold cutoffs?
