Keep duplicate cuffdiff gene names when converting to AGI
hi, in cuffdiff output i have 32394 genes for sample C1 and C2 but when i converted them to AGI in biomart i have only 20562 AGI because I saw some genes were repeated in cuffdiff output between sample C1 and C2. then how I can have 32394 AGI???? because it is too difficult even i don't know how to match these IDs...

I think Fereshteh is trying, and I can understand the question. Gene names got converted, and in the process whatever converted them only returns unique values. She wants to convert them but keep duplicates.
But I agree, some more thought needs to be put into the title and the post itself. Can you provide a snippit of the input and output data so we can see what you're dealing with Fereshteh? I will fix the title and reopen the post, but please in the future help us help you by providing some more info when you ask a question :)

A few years back, I developed a habit that I rarely use now - one browser window per thought process. I'd start solving a problem, and a browser window with Google + a bunch of other resources on the initial step would start spawning new windows as I found sub-parts of the problem. Like recursion, only human.
What I did with Google, OP seems to be doing with Biostars. This is not the first time this has happened.
