Must the molecular classification always agrees with the clinical outcomes?

Hi,

After I did some classifications using unsupervised algorithms it seems that not always the molecular classification agrees with the clinical outcomes, such as, survival analysis of the patients or disease status (example: with or without cancer).

Is that related to the limit of the method used or is just the natural correlation?
