What do you mean by a rare germline mutation? Are you sequencing a mixture of genomes?
PS Are you sure that a mutation with less than 5% frequency is not a sequencing error?
Minor allele frequency (MAF) refers to the frequency at which the least common allele occurs in a given population and is unrelated to the variant allele frequency of a somatic mutation.
