I want to do some experiments on the genome assembly and alignment. For that purpose I require dataset consisting of fastq files for a small bacteria/virus. Can somebody point me out to the resource where I can download that.
Most of the article point out to 1000genomes.org which consist of large fastq files for human beings which I don't want.

On Illumina BaseSpace there are a bunch of datasets (probably you'll have to register), there is an 18 bacterial samples MiSeq run where each individual genome should be small enough for you - around 200Mb on average.
Also, if you search on the Sequence Read Archive (SRA), you will surely find datasets to your liking. For example, searching for "e coli" gave me thousands of projects, this ion and this illumina were on the first page.
