mitochondrial phylogenetic analysis with PCG

Hi all,

I have kind of a dumb question maybe, but if I want to perform a phylogenetic analysis with protein coding genes of mitochondrial genomes, should each gene length be equally long for the analysis or you can leave it as it is?

For example

cox1 1500bp
cox1 1400bp
cox1 1450bp

The genes do not have to be the same length, but you need to align them. The resulting alignment will have all sequences with the same length, by introducing gaps where needed.
