Looking for Systems biology/Data integration exemplar paper (maybe TGCA kinda analysis)

Hi All,

I am looking for a good comparative systems biology paper. I have high throughput data for different disease groups and normals (RNAseq, mRNA microarray, miRNAseq, proteomics, miRNA-taqman). Its a great amount of data so an exemplar paper would help me do the data integration in the best possible way.
