I have installed Cytoscape 3.2.1 on my windows xp 32 bit desktop and added GeneMANIA app to it. Usually when you install an app in Cytoscape, it should be appeared in the app drop down menu. In my case, every thing in Cytoscape is working except my installed apps. There is nothing present in app drop down menu although it is written installed in app manager. Is there anyone who can help me with this?

Do you get any error message? Did you allocate at least 1.5 GB of memory to Cytoscape as per the GeneMANIA plugin installation instructions?
No I do not get any error. I guess it has enough memory because the software is working when I upload a saved project. How can I know whether it has enough memory or not? Thank you.
Cytoscape's memory settings are defined in the file Cytoscape.vmoptions located in the same directory as the Cytoscape program. Note that this file requires Linux-type line endings (i.e.
\n) so edit it on a Linux machine, not on Windows. For GeneMANIA, use-Xms2G(sets initial memory) and similarly set-Xmx(maximum memory) to a higher value up to what you've available.
