I see from another question that you are running macs14 and can in fact run the peaksplitter - so I will delete this question and answer as well
Dear All,
I did some chip-seq analysis with MACS. To use the command --call-subpeaks i need to install The PeakSplitter package. I download and install the Peaksplitter package, but now i need to know how i invoke the PeakSplitter software through the MACS system call.
Can anyone help me with this?

The MACS2 the documentation says that the --call-subpeaks method currently does not work:
(make sure you run macs14)
** --call-subpeaks is currently not functional.
If set, MACS will invoke Mali Salmon's PeakSplitter software through system call. If PeakSplitter can't be found, an instruction will be shown for downloading and installing the PeakSplitter package. The PeakSplitter can refine the MACS peaks and split the wide peaks into smaller subpeaks. For more information, please check the following URL
