I suppose they have used a vectorial drawing software (see inkscape or adobe illustrator) to merge the figures generated by another tool drawings the chromosomes (e.g: Drawing Chromosome Ideograms With Data , http://bioinformatics.oxfordjournals.org/content/23/21/2945 , etc... )

many bioinformaticians will use their own tools to draw those ideograms. You could also ask the authors of the paper about the software they used.
