Contig linking with specific sequence

Hello all, I wold like to join my contigs file after ordering with mauve with a specific sequence "NNN NNC ATT CCA TTC ATT AAT TAA TTA ATG AAT GAA TGN NNN N" can anyone suggest any standalone perl pr python script.
