Best book for (practical) Next Generation Sequencing Bioinformatics?

I'm taking a course in NextGen sequeincing bioinformatics in a couple of weeks, and wanted to start out preparing by reading a good book, preferrably with a strong focus on the practical aspects, but something that combines theory and practice is maybe even better.

I would hope to find something like the really best computer programming books, that combine a bit of theory with proper, well explained, hands-on examples.

Also, my background is that I have a M.Sc. in Biotechnology Engineering, but have mostly worked on the computational / infrastructure side of things in the bioinformatics field so far, so while I have a good foundation in biochemistry, biology, bioinformatics and programming / scripting, I feel I have a lot to learn about the specifics within (NGS) sequence analysis.

Looking forward to your recommendations?

Just want to update here, that after looking around for good practical books for many years, and finally also getting a bit more time to deliberately study sequencing bioinformatics (apart from my own field of pharmaceutical bioinformatics/cheminformatics) , I finally got me a subscription on the Biostar handbook, and the included Applied Bioinformatics course and I'm completely hooked. So extremely to the point, practical and informative. I will not need to look further.

Not sure about best or not, but perhaps you'll find https://en.wikibooks.org/wiki/Next_Generation_Sequencing_%28NGS%29 suitable for your needs.

That's a great resource, although lacking in some areas e.g. the Chromatin page is empty

RNA-seq Data Analysis: A Practical Approach

You could read the first chapter here

Besides, Applied Bioinformatics 2014 by the BioStars creator is also very practical.

I definitely had the RNA-Seq book on my radar (and I will most probably get it at some point), as one of the authors is my colleague here at Scilifelab :) The type of "practical approach" book is exactly the type of book I'm looking for! Only I wanted to see if I could find something that covers NGS analysis a little broader than just the RNA-Seq part.

Also, the Applied Bioinformatics course materials looks very interesting!
