Hello, I would like to know if you know examples of artificial neural networks devoted to the discovery of conserved motifs among multi-aligned DNA sequences. I would be interested, in particular, in modifiable code.

If you are interested in transcription factor binding sites or similar types of motifs, This review article provides an excellent assessment of tools for the discovery of tools for TFBS prediction.

They also discuss about an ANN based tool "ANN-Spec". ANN-Spec server is available here. Also see this manuscript describing an ANN based tool developed for the analysis of promoters in Drosophila.
