Ensembl annotates protein coding genes, ncRNA genes and pseudogenes. For human, mouse, zebrafish, pig and rat, Ensembl contains both automatic (with the Ensembl genebuild annotation pipeline) and manual annotation from the HAVANA team. You can check if these loci were annotated as pseudogene or otherwise.
