Integrated platform analysis of TCGA datasets (Cluster of cluster assignemnts) or COCA subtypes

I am trying to replicate the study as a learning excercise, I am still not able to figure out how did they implement COCA subtypes, Any advice, code, additional readings will be much appreciated.
