Solar Genetic Association Program

Hi, Has anybody used SOLAR (http://solar.txbiomedgenetics.org/) for genetic association in family data. I am facing too much trouble with this. Why do the association (command mga) not run for all of my markers. I have ~83000 markers and association finishes and shows results for only ~43000markers. Can anybody help. Thanks, Bratati.
