Renaming Sequence Ids Of Phylogenetic Trees For Manuscript

I am trying to have consistency in the sequence names of the phylogenetic trees for manuscript. I have obtained the sequences from Ensembl and Uniprot. I am wondering what sort of good practices should I follow for consistently naming the sequences of the trees. Thank you.

Put a table in your paper (might end up in the supplemental) listing all the IDs you have, where you got them from and what name you're going to use throughout your paper. Make a rule for which ID you pick where you have two IDs for one sequence, and stick with it. State your rule in/around your table.
