Can IgG-Control from Cut&Tag be used for Cut&Run?
If there are IgG samples available as Control from a Cut&Tag experiment - can they be used as Control (background in MACS2/Seacr) in a Cut&Run experiment?
In the protocols, the main difference is the enzyme used (MNase which cleaves DNA vs. Tn5 which both cleaves and inserts adapters).

Would you say that is a certain No, or a cautious Maybe ?

No,because enzymes are different and background noises are distinct.So,to ensure the accuracy of the data control one method should not be used in the other.
