Tool: Subseq - New Protein Design and Analysis Web UI + API service

Hi everyone! I wanted to share what I've been building. subseq.bio is a simple web tool and complete API for doing protein design and analysis workflows.

It hosts state-of-the-art, latest open source/weight protein design and related ML models and programs, such as RFdiffusion3, BoltzGen, Boltz-2, Alphafold, GROMACS, and many more.

I'd say it's fairly geared towards "power users", almost complete configuration pass-through as if running locally, which is great for reproducibility, and full logging for troubleshooting. Especially useful is composing multiple job runs, routing outputs to inputs, without having to re-download/upload intermediaries. Also all programs offered are commercially permissive so you can use your outputs for whatever you want (purely for reserach or commercial).

I've also just recently added an MCP server subseq.bio/mcp for AI agentic interface using auth bearer via API key. You can grab an API key easily from the site, here is an example config with codex cli:

> codex mcp add subseq --url <subseq_mcp_url> --bearer-token-env-var SUBSEQ_API_KEY

It's "pay-per-use", but right now you get free credits on sign in so you can try out hours of runtime on any program currently. (no subscriptions, or expiring credits)

Thanks for sharing. Also highlighted the current usage policy in bold so people become aware of that.

Do you have any guidance on:

When will the "free" use option end or is it a "per user" account thing so new users will always get the free credit(s)?
What will a typical analysis cost, when the users start paying? This may be dependent on size/complexity of protein/program used but a rough idea of cost for a typical analysis/project would be useful.

Sure:

1) Right now im giving $5 in free credits per new sign in until year end. After that I'll probably maintain some level of free credits weekly but that's yet to be decided.

2) Pricing will always be transparent, you can see them on the subseq.bio/programs page currently. Still though, below are some rough numbers for the current pricing:

A BoltzGen binder design that runs ~30–45 minutes is usually around $1–1.50.
A FreeBindCraft run, which is heavier and often runs 1–2 hours, is roughly $2–4.
A short OpenMM relax / MD run (20–60 minutes on GPU) tends to land around $0.50–1.50.
An RFdiffusion3 design job, typically a few–tens of minutes, is on the order of $0.20–0.70 (very quick tests can be just a few cents).
