How to Run Large-Scale Foldseek Comparisons (Human vs. C. elegans)
Hi all,
I’m working with a list of ~3,000 human proteins and would like to compare them against all C. elegans proteins using Foldseek to obtain structural similarity scores.
I couldn’t find a precomputed human vs. C. elegans dataset, so I’m looking for advice on:
1. The best way to run an all-vs-all Foldseek search for this scale.
2. Whether there are any existing precomputed databases that cover this comparison.
Would appreciate any guidance on setting this up!
