We have sequenced with Illumina ecDNA derived from different cell lines. I am seeking advice on whether it would be advisable to remove duplicates or generate consensus or representative reads. We have filtered reads with at least 50 bp after eliminating index. My concern is that these structures are made up of telomeric repeats.
