How do you handle multiple kinds of spike-in?

I just got a bunch of MeRIPseq data and the lab added two spike-ins: ERCC and m6A. Should I calculate the scale factor for ERCC and m6a separately or in combination?

My samples are grouped as Input and IP. Here's what the spike-in counts look like.
