Bioinformatics variant calling software

I'm looking for a Bioinformatics variant calling software for genotyping that can be used for commercial use. I have looked at LatchBio does anyone have any experience with this platform or is there any platform I could use such as GATK, Freebayes. I'm looking for a platform that can use a customised reference genome as I'm using a Latin American population.
