How is the ABQ field in the VCF file calculated?
The only information I found about this field was in the header:
ABQ = Average quality of variant-supporting bases (qual2)

Can someone provide me with the details of how this field is calculated? Is this average variant quality based on the Phred Score scale? If so, what is the difference from the QUAL field?
