I have also conducted several batch correction analyses, and I would like to calculate the batch correction score and biological conservation score for my integration analysis results. However, I am unsure about the process and the author did not provide clear instructions. Therefore, I would greatly appreciate any suggestions or guidance you can provide. Thank you very much.

Not sure than anyone can answer that question better than the authors themselves. They have a detailed code section at the end. Specifically, they have a repository dedicated to reproducibility of figures, which is as good as one can expect:
