Phasing of imputed trio data
Hello,
My goal is to determine parental haplotypes using duo and trio imputed data.
I can determine the parental haplotypes of the genotype data by phasing using SHAPEit2. However, the number of genotyped positions is low since I am using genotype data from different genotype arrays.
So, I would like to know if it is possible to get the phased haplotypes of the resulting imputed data from IMPUTE2?
My initation idea is to try and phase the imputed data back through SHAPEit2 but I am not sure if this makes sense. I would love some opinions on this!
