BLAST and gap costs
Why does megablast have a lower gap cost than blastn? since we have long alignments, dont we also have a bigger number of gaps compared to the short alignments of blastn? Also why are we "bothered" by low complexity regions? I get that they give a higher score but arent they important for homology, therefore should be included?
