You're right, I assumed that the reference was the same as the one for rna-seq (which doesn't contain it), but obviously not.

The GRCh38 reference genome that can be downloaded from 10x genomics is supposed to contain a EBV decoy sequence: but when I look in the genome.fa file there is no chrEBV, which I've read elsewhere is the EBV decoy sequence.
Is the decoy sequence labelled as something else, or is it not in fact included?
It is in genome.fa file in refdata-GRCh38-1.0.0 reference archive provided by 10x for cellranger-dna software.
